It all began when the present day hero, Desmond Miles was abducted by Abstergo and forced into the Animus, a device which allows one person to relive the lives of one,s ancestor. From the Animus, Desmond relived the life of his ancestor Altiar. Through the Animus,Desmond learned of the war between the Assassins and the Templars. He later learns that Abstergo is run by Templars and that he is an Assassin. He meets a woman named Lucy Stillman who eventually helps him escape Abstergo after finding that Altiar had come into contact with the Apple of Eden, an ancient and powerful artifact that control the minds of those with weak willpower. Abstergo wants this so they might live a world which Templars have sought to create for hundreds of years. Lucy planned to take Desmond somewhere safe so that perhaps the Assassins could find it first and keep it from Templar hands.

After arriving in a warehouse, Desmond is introduced to Shaun, a fellow Assassin who dwells in the history books, and Rebecca, a tech specialist that with the Animus Core taken from Abstergo creates the Animus 2.0 (or Baby if you prefer). They now however decide to try and force the " bleeding effect" which happens when a person stays in the Animus too long. The upside to this is Desmond's ancestor's abilities will "bleed" into Desmond, allowing him to become the ultimate Assassin. So now it's back into the Animus to relive the life of his next ancestor, Ezio Auditore da Firenze. Ezio though young and naive, became quick to accept his duty as an Assassin when his father and two brothers were hung due to false accusations. Upon Desmond's journey through the life of Ezio he meets many people including Leonardo da Vinci himself. Through the many encounters as Ezio they eventually find the Apple. But Rodrigio Borgia, the man behind the murder of his family obtains the Apple and so ensues a fight to the death. Claiming victory, Ezio walks into the Vault only to find Minerva, a Goddess from the first civilization. She has choose to approach Ezio to speak through him to Desmond. She explains the impending tragedy that wold befall mankind and the importance of finding the Apple. Desmond exits the Animus to find that Abstergo has come knocking. They flee to Monterrigioni to set up the Animus to continue their work. Desmond reenters the Animus. Ezio has traveled to Rome where the Borgia family hold absolute power. Ezio must find a way to liberate the city and retrieve the Apple, which was stolen during a raid on Monterrigioni led by Cesera Borgia. Ezio finally retrieves the Apple, killing Cesera in the process. Ezio has hidden it away in a Vault in Rome. Desmond and friends travel to Rome to find the Apple. Upon arriving they meet another Goddess named Juno who reveals to Desmond that one among them is not who they appear to be. After this, Desmond (now holding the Apple) loses his ability to control his body. Juno makes him walk up slowing to Lucy and stab her thereby killing her. Desmond then collapses and everything is black.

Desmond wakes up on a what seems to be a deserted island and sees a man. He speaks to the man who explains he is trapped in the Animus. He also explains that all of his memories are jumbled together and the only way out is to relive the memories of Ezio again. So Desmond steps through the veil of darkness and enters a new world. Ezio, now an old man, is visiting Masyaf in search of Altiar's hidden library. Upon arriving he discovers he needs 5 keys to the library and that they are rumored to be located in the country of Constantinopale. So he sets off on his journey to find these keys in a new land far from home. He meets many people including Sophia, a fellow Italian and owner of a book shop. She agrees to help him on his quest, but Ezio spares little information about what he's up to. He eventually finds the keys and makes his way back to Masyaf. There he finds that there is a second Apple. Instead of taking it he leaves it locked away and speaks to Desmond, wishing well on his quest to save mankind. upon saying this Desmond is visited by a third God from the First Civilization who explains how and why the First Civilization died out. He then tells him that the next disaster will happen on December 21, 2012. From this Desmond wakes up.
