There are 5. The easiest one to find is on the villa roof.

Nponline, I'm not sure how far you've gotten in the game, so I'm going post two possible origins that I think the footprints have. The first is a spoiler from midway(ish) through the game, and the second is at the very end.

Highlight to reveal the spoilers:

1) At the beginning of the game when the Villa is attacked, you attempt an escape through the underground Assassin Shrine. Just as you're about to close the bookshelf, a thief enters and comments about you still being alive. In playing the game, you find out that it is this very thief who is releasing information to the Borgia/Templars, not Niccolò Machiavelli (whom is initially suspected). These footprints could be from him.

2) They're from Lucy. If you've completed the game, you know that you kill(?) Lucy with your hidden blade. There's speculation that you were forced to do this because she is actually a double agent working for the Templars. As per Eagle Vision, red usually indicates evil/danger/enemy/Templar. So, this could confirm her as a double agent.

At least, that's what I think it's from. I kind of don't want to believe #2, so I'm going with #1 until I play AC3! =)
