Figure of speech. In AC1 Al Mualim calls the assassins's the brotherhood. Clan, group of brothers...

It's still called a brotherhood even if there are females in it, just like how Humans can be referred to as "Man" when there are women among humans. It's just the way most languages work.

But Brotherhood just sounds cooler and masculine approaches dwarf feminine ones.

Why not just call it the Assassin Order, or simply The Order? And I think it's called a Brotherhood because of it's dominant nature, and general masculenity of it all. It some languages they apply special terms for masculine, feminine, and gender neutral items. So the Assassins seeming reletively masculine by nature, that may be why.

That, and it's standard for most languages to have any word referring to a group with at least one masculine member (being anything that's referred to with a masculine word) to be referred to with a masculine word itself.
