I am playing at 100% realism.

1.) How do I manage fuel. How can I calculate how much fuel I need to get home. If I run out of fuel, can I call headquaters for help? If so how?

2.) I passed several ships in the sea. I could not target them. Does that mean that the ships where neutral? How come I could not target
the ships? How do I know if a ship is neutral?

3.) Is there a good thread here that explains how to fire torps manually.

1) If you have to go very far, use a slower speed setting. Now, draw out your course. Ask the navigator distance to end and range at current speed. If the range is more than course length, you are OK. If not, lower your speed. You can dock at friendly (blue) bases to reload and refuel.

2)What do you mean you can't target them? You have to use the periscope or UZO, aim at the ship and press Lock. Now, if the weather is very bad and the ship is far away, you will break lock constantly. In that case, guesstimate the gyro angle and fire away.

As for neutrality, you need to figure out what flag the ship is flying. Close in so you can see it, then use the community manual for Flags to see if it is neutral. Also, in the beginnning of the war, this tactic works. In a 1940 convoy, there are usually C3's in the back. They are all neutral, as well as the tankers. Look in the Spoilers section of the manual. I explained what to do there.

3) Look at the community manual link in my sig. There, look into MANUAL TARGRTING. Very useful info there. Enjoy!

And fair credit to you for playing at 100% Realism when you state you're a Newbie, but.....

Not knowing about the flags, fuel/navigation, and targetting might suggest you should perhaps try less realism until these things are ironed out. I know a few people on this Forum play at 100%, but many don't and are quite happy with it. It still makes a challenging simulation.

Another tip to add to FH's 1st answer, is to stay submerged as much as possible, and rely on batteries more than diesel fuel.

There was supposed to be a function in SH3 for a tow home, but due to SH3 Devs release deadline, this feature was left out.
