Noob question, just out of curiosity,

why do some messerschmitt aircraft a an "ME" prefix and others a "BF"?

What does this designation signify.

In late 30s/early 40s the company changed name from BayerischeFleugzeugwerke (Bf)(Bavarian Aircraft Co)to just plain Messerchmitt(Me).Experts might have a few more dates /details but thats about the height of it.

In 1944 they decided to designate planes by (lead)designer, rather than company name.

Examples are Bf(Bayerische Flugzeugwerke)/Me(Messerschmitt) and Fw(Focke Wulf)/Ta(Tank).

The confusion between using Bf and Me prefixes arises largely because many aircraft were on the drawing board when the company was called Bf but only reached the production line when it became Me. The confusion became 'large scale' originally due to US pilots logging kills as Me 109 instead of Bf 109, an insignificant detail at the time. Basically anything that was on the drawing board at the time of the name change (1938) should have a Bf prefix.
