If templars are the bad guys and we focus on helping assassins, why do many of the games like 3 and Rogue have us playing Templars? It makes me mad to play them because I EASILY prefer Assassins!

Variety, and fanservice mostly.

The series is supposed to show you shades of grey on both sides. Altar's and Connor's victims mostly spoke of trying to help people, in their own twisted way. Unfortunately most games just make all Templars into irredeemable villains so at this point it's hard to sympathize with them.

Because the Templars are (mostly) the antagonists. They aren't the 'bad guys'. There is a difference between those two.

3 was clearly meant as a twist, and as a prelude to AC3's more grey take on the Templars (something that had previously been done in the original game).

Rogue... well, that was the point of Rogue. I think it was meant to show a flip side of the coin. I liked it, but I suppose your mileage may vary.
