What is the difference between F6F-3 and F6F-5?
I read that the -5 is an improved -3.. but what exactly is improved, and how?

The major difference was a change in the engine mount/cowling. The cowl was streamlined for better speed. Mostly it was standardization an evolutionary series of minor improvememts. The ailerons were re-designed, the windshield area cleaned up, and the tail structure strengthened.

About this time the glossy blue paint replaced the non-specular "paint job", adding a little more speed as well.

One other minor change, to the R2800-10W engine, which with water-methanol injection could briefly produce up to 2200 hp.

Weren't some -5s armed with 4 .50s and 2 20mms?

Yes, but it was not a very common gunnery arrangement. I have seen some pictures of F6F-5N's with the cannons installed.
