This is something I rarely see discussed, but for me cool assassination's are critical in how good an AC game is. I'd probably have to say my favourite is John Pitcairn in AC3, I just loved the build up to it then Assassinating him from the top of a flagpole whilst he's on a horse... It was awesome! I'd say this is closely followed by Frederic Rouille (ACU), Laurens Prins (AC4), Carlo Grimaldi (AC2) and Chretien Lafreniere (ACU).

So, what's your top 5?

Some really diverse and interesting lists, surprised that John Pitcairn hasn't made the cut for anyone so far; as average as AC3 was, I thought his assassination was great, pure stealth all the way through, almost makes up for the fact that all the other assassinations in the game are terribly linear after his! Nice to see all these Unity assassinations being mentioned, as much slack as the game takes, I really think they nailed it with their assassinations, up there with AC1 for the most consistent stealth assassinations in the series.

1 William of Montferrat.
2 Emilio Barbarigo.
3 Juan Borgia.
4 Julien du Casse
5 Sivert.

In no particular order:
1. William of Montferrat
2. Stefano da Bagnone
3. Burgess and the other one from AC4, was nice to have 2 targets in the same mission.
4. Lafreniére
5. La Touche

Woodes rogers would have probably made my list if it didn't have that annoying desync upon detection during the mission.

And the John Pitcairn assassination doesn't really appeal to me because the route for the air-assassination objective is so obvious that it seems like the devs did not consider to implement other viable assassination alternatives because they want you to to follow that one specific route that ends on the flag-pole. The William Johnson assassination is the best from AC3 imo (although that's not really a huge achievement.)
