    Could anyone tell me what might be causing the water to appear this way?

    Looks like you have 16 bit selected in HARDWARE SETUP/VIDEO MODES.

    Probably 16 bit color selected. Check conf.ini - your system may have reverted to 680x480 16 bit color mode if you did not select the correct graphics card running il2set/il2setup
