Rome only exists in the final memory. You can't explore the entire city.
I know that, but if I go into my inventory, there are 3 files, but I only have two of them (Basilica di San Pietro and Castel Sant'Angelo).
How is this possible?
You must have missed one of them. It's understandable. The game drops two of them right away in the beginning and I almost missed one of them myself. Don't worry too much about it. There's no achievement/trophy attached to it and none of them have glyphs.

I'm missing it too - Is there a way to get back to the Vatican? Or is a restart required??
I am missing one too. The locations are:
Cappella Sistina
Basilica Di San Pietro
Castel Sant'Angelo
I'm missing Cappella Sistina. Hopefully the upcoming DLC will let us return to Rome...

I'm confused how you guys are missing the capella sistina, you get that location as soon as you enter the place to assassinate that guy.
I am missing it as well. Also, I don't have sequence 12 and 13. And lastly I am unable to reach 100% under the stats menu. Help?
