Try climbing to the top of the boat and using the mast as cover while peeking out and firing the rocket launcher. It takes quite a few direct hits to make the chopper fly off.
As soon as you plant the explosives you can jump off the boat and swim straight to the beach as well, then you can just hide behind a palm tree and pop out to shoot the helicopter!

Funny, I just did this part today. Used the mast at the top of the ship for cover.
