I also just don't think the apple fits in that small box

Ezio probably learned more then the location of the apple, the masayaf keys had memories in them that Ezio would see when he held the Masayaf keys. Altair probably put those specific memories in them for a reason.

Ezio probably gave her the masyaf keys because Ezio talked about what he learned from the keys

The meaning of the Masyaf Keys was more or less to show Ezio that enough is enough. That he must put aside the hidden blade and settle down. It showed that Altair was devoted to the order from start to finish.

I'd like to think he handed her the keys, as they weren't too big. Remember, UbiWorkshop's animation was a bit weirder so they mightn't have realised how big the keys were intended to be.

Perhaps Ezio overwritten it with his own memories, we'll never know. It's probably either set the mood for ACIII (Remember, we've got that UbiGabe rumour that the Chinese Assassin's brought the order to America?) or we're going to hear something of Shao Jun in the future.
    I've finally got a signature.

You know I really hope they cover this in future games or possibly the movie. Because this has really been a cliff hanger.

I like the idea of Ezio passing on the seals, but the box certainly isn't too small to hold an apple.

If it helps, in AC3 Achilles explains to Connor that the Rope Dart (along with many other plans) were brought to the colonies by Shao Jun.

It can't be the apple, since he locked it up under the coloseum.
