Well, savegames in the missions won't work because they edited the campaign files and the savegame doesn't like it. That's why they wrote this in the releasenotes:

We highly recommend, before installing a patch, that “all the Captains should return to base†or to load a previous in base save (after install) in order to avoid possible problems. </div></BLOCKQUOTE>
