I think your theory may be right.
Try just logging in the one gamertag. Playing through.
I used to click to another tv station while the xbox would start up. Then I blindly logged in, because I knew the sequence. I would blindly load them game. I discovered that one day my husband had logged me out, and had played the game. I made this discovery after I completed a level and discovered that I already had an achievement unlocked, but I did not look at the gamer tag.

I already have.

On Scene 10:
1st time I played it on Realistic, I had two Gamertags logon.
2nd time onwards, I only have one Gamertag that originally played the story mode logon.

I have checked the SCC saved game file timestamp each time I completed scene 11 and the timestamp does changed each time. At least I know the game is updating the saved game file except it always updated the wrong difficulty completion.

I also posted this question at another active Xbox forum but got zero response. I'm surprised that after the game has been out for several months, no one has seen the bugs.

I already submitted both SCC bugs I saw to Ubisoft support. So far, no response from them.

Because Scene 10 is the shortest and easiest one to play through in Realistic, I also removed the X360 hard drive so that it wouldn't load the SCC patch (to see if that changes anything), moved the saved game files to a memory unit, and replayed Scene 10 in Realistic. Still kept saving as completed in Rookie only.

I wanted to see if I can reproduce this glitch with the 2nd Gamertag that has some of the scenes auto marked as completed when the 1st Gamertag completed the scenes by having both Gamertags logged to Live.

Guess what, the 2nd Gamertag is also messed up. After completed Scene 10 in Realistic, it's still marked as only completed in Rookie on the 2nd Gamertag. But the extra Challenge points earned by the 2nd Gamertag from playing Scene 10 is saved properly.

What this proves is the saved game files will still update but the glitch is permanently causing Scene 10 to be stuck at Rookie completion.

I'm guessing the SCC patch that supposed to have fixed the Realistic completion is still broken.

Not sure from the posts above, but I suggest starting #9 on Realistic and playing thru to the end of the game, just to be sure...

As indicated previously, this is a known issue that the developers are currently investigating. As soon as any additional information becomes available, it will be placed in the game's forums and in our FAQ. Thank you for your understanding in this matter.
