Well, i think, since what we saw at the end of AC2, eagle vision was a result of the crossing of 2 kinds: Humans and TWCB.

I found this sight that had an assassin time line on it and i think its somewhere on the forums but anyway...
...around the time Adam and Eve stole the first apple of Eden a disaster happened that made both populations of people and the ones that came before low. The two, humans and TWCB inter bread and everyone who is an ancestor of the inter bread species has eagle vision.
