Basically I have beat the game and because the last bunch of missions are tied together, I have no idea how far back to go in saves to play through the rest of the side missions. After doing many of the mission near the end they are immediately followed by another objective without ever accepting it, forcing the player to follow a linear path and leave behind the possibility of doing other missions. I still wanted to finish the cell tower missions and possibly the 6 bonus missions if those even work late in the game (?).
I honestly think it's a huge flaw that they don't warn the player when the person is going past a point where no more side missions can be done. They give a warning after leaving the prison, but even multiple missions before ever getting to the prison, the player is forced into a linear path of missions.
Please help!?

I'd say around 80%

Once you go meet the journalist at the airport, you don't really get any opertunity to choose missions. At 80, he calls you telling you to meet him at the bar, and from then on, you can't do anything.
You know the 2 assassination missions? Where you have to kill a high ranking guy for each faction. I think those 2 are your last missions where you are free to do activities.

Well after the 1st assassination mission, Reuben calls and tells me to meet him at the bar, which the player is forced as an objective. At the bar you are given the 2nd assassination mission, which the player is also forced to do. After that, Reuben calls again with the airport mission, which the player is also forced to do. After saving him at the airport, the player is forced to head to the prison and everything after that is also a mandatory objective. Notice a pattern here? 
80% sounds about right, so it seems like right before the 1st assassination mission is where the true sandbox aspect comes to an end.
Even that it doesn't really fit in with the ending, I wish they would give the player the option to re-spawn at a location and continue the sandbox aspect at the end to finish up side missions and exploring.
