I love this game.........il2 and FB...I really do
I especially love creating missions to play and have others play and enjoy too........(I only know about single misions as I've never played on-line or written missions for on-line.........although I am aware that most single missions can be converted to 'co-op" easily)
Without missions this game is useless, as one could then only cruise around looking at clouds.
I tend to write quite complicated missions with lots going on at different times and places, especially ground action...
Every time a patch for il2 or FB comes out, it changes something in the FM which causes subtle changes elsewhere.
Single missions (and campaigns) need a lot of careful tweaking to get the timings right so that things happen when they should, and things meet as they ought to.
The more complex and the more objects etc taking part in a mission/action the more random it becomes.....the bombs being dropped which last time destroyed that tank, now destroy this one instead, so the enemy tank which it in turn destroyed is affected differently etc.
The slight changes from one patch to the next, or from il2 to FB, cause little changes in the speed of vehicles or planes, so that the timings are all thrown out of sinc.
Each time I try to adjust my favourite missions, to make them work as intended.....especially those which I have made available for the community to download.......but sometimes it just will not work as well as before.
I am getting fed-up trying too.............if il2/FB had 'triggers' in the FMB like 'ww2 fighters' the changes would be far less troublesome, as the more important events could be set-up with triggers to happen correctly, even if an aircraft was late getting there.
All these extra planes and other goodies are nothing without good missions/campaigns to fly them in!

Some suggestions:
Some of my best coop missions are the simplest ones. Complexity isn't necessarily a good thing. A very simple mission can provide lots of action.
Are you using the "set target" function? When setting up a ground-attack waypoint, you can then use the "set target" button to specify which ground target is to be attacked. This should cut down on some timing issues.
Some of my more complex missions, while providing lots of ground combat, and action, tend to be laggy. That's another reason to keep things more simple. (I create mostly coop missions, to be played online.)
The changes that have bothered me are the lethality of flak. Some of my missions that worked very well in IL2 have had to be modified in FB, because ship AAA is so murderous. There are adjustments that can be made for this, like changing types of ships, or having ships fight enemy ships first, to accumulate some damage, and lessen flak.
I still find mission creation fun and rewarding.
