Very subjective question

Many have self-installing .exe icons, and you just click and agree to install

To do it manually, you choose to install every file in their correct folders. very tedious and there's a good chance for error

but which folder does the missions then go to???

Well in the "missions" folder

It diverges from there based on type and air force. Why not have a look for youself? Its pretty obvious once you have a quick look.
