When you display your in-game map, the top center of the map displays your objective.
If your objective is to "Return to the Hourglass Room (Past)", you truly have activated both towers.
If your objective is to activate the second tower, then there is no easy answer to your problem. The game allows you to activate either tower first. I do not know how to identify which tower you activated and which tower remains to be activated.

In the Mechanical Clockworks tower, did you battle a tall brute who threw exploding beasts at you? Did you climb through the tall clocktower behind the brute?

In the Garden Waterworks tower, did you get to the rear garden with tall water spouts (pitchers)? A rotating lever in the center of that garden helps you on your way in and on your way out.
Two rotating levers on the second story level help you go get to and from the fourth lever inside the building.

Whichever tower you did not complete, you will need to revisit that tower and activate it.

when you complete each tower you will see a video that shows each of the bars being removed. like the previous mentioned, the clock tower is activated soon after killing the brute throwing exploding critters and the water tower is activated in the top room in the garden with the 4 rotating pillars and sweeping landscape views.

Have you placed a box on a floor button on the third floor of a rear garden?
Have you turned four rotating levers in the Water Maiden Garden Hall to open a central door?
Have you travelled to the present?
Have you travelled to the far rear third floor garden in the present where you need to activate that tower?

    What problem has you confused?
