Set & Clear are for targets for individual planes or flights of planes, as oppsed to general mission targets.

E.g. get a bomber, put a waypoint to GroundAttack then click on Set. Your mouse pointer will now be dragging a green circle and line around which you click on to the bomber's chosen target.

Another use is if you wish to get fighters to escort the bombers. Same deal with the green circle, just click it onto your bombers.

When you have set your target there is a tab or button that allows you to specify what the target is. i.e. Escort, Destroy Ground, etc.

Clear is for when you realise that you didn't want to do any of the above after all!
