It looks like that's the lighthouse after it's partially destroyed by the Alpha Section. It's not in the final game, the Alpha Section already left by the time you get there.

This is correct. Initially, when you reach the destroyed lighthouse, you had to sneak your way past a few Alpha Section guards. This part was removed right before the game was shipped because Michel Ancel felt that it broke the continuity of the story and emotional impact that he was trying to convey at that point.
