That's probably just a weird bug. Do you have a save before you stepped into the hovercraft? If so, just go back to there and do it again.

This exact thing happened to me just now!

It's my second time through, and made a save at Mammago's right before I bought the cannon. Pey'j is gone. Can't find him anywhere. Quite the nasty bug, if you ask me, and it doesn't seem to be any kind of way to fix it (playing on GC) either. I'm left with no other choice than to restart the game... Which is fine, seeing how awesome it is!
