Devil May Cry 3 is dark, and awesome, but a lot different than those two you mentioned. First thing that popped into my mind though.
Project Snowblind is very similar to Deus Ex, and made by the same people, correct me if I'm wrong. That game got pretty good reviews, yet still managed to be swept under the rug. Definitely worth a try, you can get it for cheap now.
STALKER and Bioshock, I cant remember any games as atmospheric and dark as them. I still play STALKER.
Now, I will warn you with STALKER, it could take some time before it grabs a hold of you, many people have a problem with it at first (I personally didnt), also remember this game was made for PC gamers, so dont get frustrated with it. Kind of random but I still cant believe it made it out, I followed that game for what seemed like decades before it saw the light of day.

Stalker has been mentioned. Bioshock has been mentioned. Thief 3 has been mentioned. Try System Shock 2. Try the two earlier Thief games. Try Half Life 2 (Ravenholm anyone?).

TimeShift was cool on the PC. It came out like a year after 360 so i don't know what might be different between the two versions. There were some nice environments and i enjoyed playing it even though the story was kinda weak.
Ahh thanks for the replies kind sirs and ladysirs. Should've mentioned I've played/completed FEAR and Thief 2+3 (Cradle was insane!). The atmosphere that Thief 3 tries to achieve is what I'm going for, but I feel it kind of fell short. Stalker looks interesting, I'll give it a shot.
