just wondering, cus I have all the games on ps2, on CT, when i go a replay a mission to get a better rating, if i save the progress in that mission, will it affect my game on the whole?

Nah it shouldn't. The game stores the highest rating you get for each mission, so even if you save during a mission, finish with a lower percentage, etc., your other ratings will be the same. They'll only change if you get a higher rating than you did before.
