Each ship model is different on where you score a hit. The ammo bays would make a ship become destroyed than hitting a cargo of only wood. The SH3 3dmodels is factored as close to what real life damage can be so it can take one torpedo. Its really kinda random especially if duds are common.

For big ships like BB's and aircraft carriers, it is always a safe bet to target below the funnel, so you hit the engine room, that is, if you can get close enough to get an accurate shot. A hit like that typically results in a cascade of explosions that sink the ship. Oh, and to achieve that, you need to do an under-keel shot, since the thick armor plating of the battleship will bounce most of the impact torpedo's explosion away...

It is true about the cargo. IRL, the Tirpitz task force once went looking for convoy PQ-11. They didn't find a convoy, but they did find a lone Russian ship carrying a cargo of wood. So 40-something destroyer shells and two torpedoes later, the ship refused to sink.
Only a high-speed attack by a destroyer which dropped depth charges set to minimum depth was able to sink it. Then there were the ammunition ships in the same convoys. A single torpedo would leave a huge mushroom cloud visible all over the ocean....
