Indeed there is. However, I am at uni right now and can't check for you. If nobody else answers by that time, I will get home and give you specific instructions.
Just going by memory... Look in the folder where you have Commander installed. The should be a file with some kind of name like Events or Random Events.cfg, or something along those lines.
Or it might be called actually "random ship tonnage" I can't remember. But you should open it and look for a part that deals with ship tonnage. There are several sections, separated by
------------------
some random event
----------------
Ship tonnage (delete this part)

AHA! So I was wrong. Since nobody else replied, here is me again. Go to your Commander folder. Mine is in D:\Games\SH3 Commander\Cfg. Now, in there, find something called Ship displacements.cfg.
Delete that one (make a backup, of course, just in case).
Now your ships should have more or less same tonnage. I still have mine on, it seems a lil more realistic this way http://forums.ubi.com/groupee_common/emoticons/icon_smile.gif
