As so many have noticed currently whenever the AA and Deck gun are damaged, including not-understood underwater events or depth charges, the crew also gets hurt.
Hurt enough times and it is very serious.
Well.. I've been using a simple solution for a long time and its so simple.
When not in use move the deck and AA crews to damage control slots.
In real life those crews worked duties when the boat was submerged. They just didnt sit on their arse.
Real simple...
When not in use move the deck and AA crews to damage control slots.
Remember to man the guns you move the crew to the slots on the crew management AND issue the man position orders.

That's what I've done from the beginning, even before I knew about the bug.
The guns aren't the major problem. When your periscopes get hit, it starts damaging all 3 shifts of your watch crew over and over, and there's no place to put them. (You can switch them around the boat, but I would rather just reload an older save)

That's too crappy for my liking. I tried that and it was a pain in the ****. Finally had enough of this, I moseyed on over to subsim and got directions on the invulerability code for the conning tower items.
It's the damage to these items which just "keeps on giving". And it's not too unrealitic to make your Oerlikon invulnerable - especially given the alternative of having it (or even worse, the bloody radar!) perpetually wounding your own crew.
It's a simply two-line operation on each of the conning towers. Took me 15 mins and that was to read through all the posts.
And if you're asking... I'm glad I did it.
