I wanted to reinstall, and patch 1.1, after a defrag, and had loads of errors and problems.
Here is what I did to get everything right.

1.)Perform complete uninstall of FarCry.
2.)Run regedit
find every reference to far cry and delete the whole key.
find every reference to farcry and delete the whole key
** please note that you have to search for farcry and far cry**
I also did the same for ubisoft, as I have no other products by them.
I also deleted every reference to the software product code, which on my system is 960A297DB69BAB04CB4B5E56A1E69562.
3) Defrag the hard drive - this was the whole point for me in the first place!! http://ubbxforums.ubi.com/images/smiley/88.gif
4) Reboot and install Farcry
5) Reboot and apply patch.
6) Defrag
I have now have the patched version sitting happily on a defragged drive.
Please note that this is a "belt and braces" approach, and i would suggest that it is only attempted if you are familiar with hacking around with Windows Registry.
