When the game was in development, they said you could choose to help one faction over the other etc.

however, in game I realised that once you complete the UFLL missions you are forced to do the APR so really you can't side.

am i right or have i not progressed far enough in the game?

You are correct, you cannot complete the game without working for both sides.
