Are there any commands or tweaks available to get rid of the pop-up? Even at max settings it's clearly there and a sore sight.

Try that console and press "?" there is a thing with viewdistance but not sure what to do there

Are you running new beta drivers? I swear this suddenly became annoying when I installed the latest NVidia drivers "optimized" for Far Cry 2. The pop-up may be part of what makes it run better.

I'm using the latest beta, 180.43 so I'm not sure if that is effecting it.

There are commands you can put in the console to improve the graphics and view distance. I have changed mine and the game now looks tons better.
