How does UPLAY get my gamertag to link my points to the website as mine have not?

You need to access Uplay via the game (press Y in the main games menu) once Uplay is loaded it will ask you to link your accounts by entering your Ubi.com login information.
That will link the two accounts, once done the Uplay site and server will hold the correct information on your unlocked points
