Is it possible to start a game with two people on one side of the team? Has anyone found anyway to "hack" this to be able to? I just want to be able to strategize with my teamate without having to be a merc!

The only way my teammate and I can do this is to have 3 computers running the game on my home network. We just setup the third computer as a third player and have it start on the opposite team.
It's really nice to be able to run the map together as a team and practice. We spend about an hour or two this way almost everyday. It's too bad UBI didn't design this as a standard option into the game.

Host a game, you and your friend on the other side, and someone on the other, start. Then kick the other guy(s), I think that works.

sorry but that doesn't work. kicking someone counts as them leaving. you will win by eradication.

Nope, that suggestion would work if it wasn't for one problem. When in the game, you cannot kick someone. If the guy leaves voluntarily, you will be playing just as 2 spies on your own. I've been in a game before like that where both of the mercs left and we were just running about on our own.
