Boat section - Vanishing boats? (poss spoilers)

OK, I've cleaned the bad guys off the boat so I'm ready to prepare my escape. I look over the side of the ship to find the boat I arrived on gone. I then swim around looking for another boat- all gone. I even find a chain connected to a jetty but with the other end hanging in mid air where the boat would have been! Eventually I find an inflatable boat; so I ride this back to the ship to blow it up- but the ship is gone! All I see are two pieces of netting hanging where the sides of the ship should be. Now I can't re-board the ship to plant the explosive. Surely something must be wrong here...
